The Cityzens went behind early in the first half after Jorgen Strand Larsen put the home side ahead after only seven minutes.
They found an equaliser just after the half-hour mark with a thunderous Josko Gvardiol strike but had to wait until the last moments of the match for Stones' winner in the 95th-minute.
The win puts Manchester City top of the Premier League table, ahead of Liverpool, who play Chelsea later and Arsenal, who dropped points against Bournemouth this game week.
