Peseiro spent his first eight years as a manager in the third and fourth tiers of Portuguese football, starting out as a player-coach at his last team.

In the summer of 1999, Peseiro was appointed at Nacional, and helped the team get promoted to the Primeira Liga in just three seasons.

In 2002–03, Peseiro led Nacional to a final eleventh position.

In 2003–04, Peseiro assisted former Portugal national team coach Carlos Queiroz, at Real Madrid.

At the end of the campaign, after the team lost a considerable advantage on the table to be finally surpassed by Valencia, Barcelona and Deportivo de La Coruña, he and Queiroz lost their jobs and the latter returned to his role as an assistant in Manchester United.

The following year, Peseiro signed with Sporting CP for 2004–05 season.

After falling to three losses and two draws in his first nine games in charge, the Lions eventually finished in third place with 61 points, four behind champions Benfica.

Peseiro coached Sporting to a runner-up run in the UEFA Cup defeating the likes of Feyenoord, Middlesbrough and Newcastle United.

The final was played at the Estádio José Alvalade, and after a 1–0 lead at half-time the hosts eventually succumbed to CSKA Moscow 3–1.

At the start of the 2005–06 season, Sporting CP were eliminated from the UEFA Champions League by Italian club Udinese, and after being relegated to the UEFA Cup they were also immediately knocked out by Halmstads 4–4 on aggregate after a 2–3 home loss.

On October 16, 2005, following a 0–1 home defeat to Académica de Coimbra that saw Sporting sink to the seventh position, Peseiro resigned from the club.

After his first managerial stint in Portugal, it was drama afterwards for Peseiro.

In  2007, Peseiro was named manager of Greek side Panathinaikos.

However, after failing to win the Super League and also losing 4–0 to rivals Olympiacos in the domestic cup, Peseiro was forced to resign from his role once more.

In summer of the following year, Peseiro signed a three-year contract with Romanian club Rapid București.

However, on October 2, after being eliminated from the UEFA Cup by German club VfL Wolfsburg, Peseiro was sacked from his role, only to be reinstated a few days later.

Eventually, Peseiro resigned in January of the following year, after failing to agree on a new deal.

Peseiro moved on to national team roles, succeeding Nasser Al-Johar at the helm of the Saudi Arabia national team in 2009, during the 2010 FIFA World Cup qualifying campaign.

His debut took place on 28 March, and it ended with a 2–1 away win over Iran which was the former's first ever victory in that country and the latter's first loss in nearly 40 home games.

Eventually, Saudi Arabia failed to reach the finals in South Africa after losing to Bahrain on the away goals rule, and on January 10, 2011 Peseiro was sacked following a 2–1 defeat against Syria in the 2011 AFC Asian Cup opener.

In the summer of 2012, Peseiro returned to Portugal and was appointed as head coach of S.C Braga.

His first major signing was Portuguese international Rúben Micael, and he qualified the club for the group stage of the Champions League for the second time in its history, after defeating Udinese on penalties.

At the end of the campaign, in spite of winning the Taça da Liga and ranking fourth in the league, Peseiro left the club by mutual consent.

From 11 November 2013 to 11 January 2015, Peseiro worked with Al Wahda in the UAE Pro League.

In October 2015, Egyptian league giants Al Ahly announced his signing.

Upon hearing the news, fans of the club reportedly staged a protest against the decision based on his weak résumé.

In January 2016, after departing the Egyptian side, Peseiro returned to Portugal again to replace Julen Lopetegui at Porto.

At Porto, Peseiro lost the final of the Taça de Portugal to his former team Braga, on penalties.

In the summer of the same year, Peseiro returned to Braga, signing a two-year deal.

However, on December 14 that same year, he was fired from his role, following consecutive home defeats that resulted in elimination from the Europa League and the Portuguese Cup.

Peseiro returned to the UAE in January 2017 with Sharjah, only to end up getting sacked nine months later after a poor start to the new season.

The following February, Peseiro returned to Portugal again to sign a contract at Vitória de Guimarães until June 2019 - which he terminated by mutual agreement a year early.

In July 2018, Peseiro returned to Sporting after 13 years away, assuming the reins at a club that had lost several key players following fan violence, after previous manager Siniša Mihajlović had been fired just nine days in the job.

On November 1 that same year, Peseiro was fired from his role, following poor overall performances and a 1–2 home loss against Estoril in the group stage of the Taça da Liga.

At the 2021 Copa América in Brazil, Venezuela was eliminated from the group stage with two draws and two defeats.

Peseiro resigned in August, having not been paid for over a year amidst the South American country's economic crisis.

On December 29 2021, Peseiro reached a verbal agreement with the Nigeria Football Federation to replace Gernot Rohr at the helm of the national team.

He was supposed to travel to the 2021 Africa Cup of Nations in Cameroon, but strictly as an "observer" while interim manager Augustine Eguavoen led the side to the last 16, the deal eventually fell through, as Eguavoen was retained at the end of the tournament.

On May 15 2022, Peseiro was finally appointed as the new head coach of the Super Eagles.

He finished runner-up in the 2023 Africa Cup of Nations, losing 2–1 to hosts Ivory Coast.

Subsequently, he was awarded the Order of the Niger by president Bola Ahmed Tinubu.

On March 1, 2024, Peseiro left his position as head coach of the Super Eagles.
